Simple question: When you put your transparency on the screen does the ink side touch the emulsion or should you use the other side?

The ink side of the transparency should always be in contact with the emulsion. If you put the ink side away from the emulsion light can sneak under the printed ink and undercut the image. You may not really notice this on a big spot color image but you will loose fine detail very easily if the inked side is not in contact with the emulsion.

Awesome, thank you! Also, sometimes the ink get stuck to the emulsion is there anyway to prevent that from happening?
The ink gets stuck to the emulsion because the emulsion has too much moisture still in it. Dry the screens in a room with the humidity between 40% and 70% and that should fix the problem.
