This is just one of the many reasons we use Ultraseps and their newer version is great. I can open just about any file in any format, cmyk, rgb, jpeg, flattened, unflattened, whatever. Even stuff with many layers and channels and hit a button to run a separation and it just works. Very well thought out and polished separation program, by far the best and we've used them all. None of these ridiculous errors and oh yeah, the separations are hands down better, a lot better. Some of the seps we do don't even require much work, especially the cmyk seps. We probably couldn't get by without it.
