I have my own shirt company but for my sneakers that I customize. Can I get in trouble for putting a Jordan sneaker on my shirts? Also, can I get in trouble for putting an NBA Basketball team's name on my shirts?

Yes and yes, unless you are licensed by Nike and whatever team you speak of you are infringing on their copyrights

Just to clarify, the use of Jordan sneakers, Nike logos and NBA team names and logos would be trademark infringement. These are major properties who go to great lengths to protect their intellectual property and licensing. You would be at risk of being sued if you used these marks without permission.
