So how would you separate my logo?

Nuclear Jelly Fish Screen Printing Services

I've little knowledge of printing process colors. I did it once and it came out decent for my first try. But the problem I am running into is that my design is made up of pure and not so pure process colors--you'll notice a bit of shading on the tips of the logo.

So my question is how can I make sure that the solid, pure parts stay solid and pure while creating that shading?

I'll do it this way, basic spot colors. The mix will be 6 shades of inks. CMYs and dark CMYs.

There is also a tricky method, that is printing a grey base then on top are transluscent mix of bright CMYs. The grey base will add contrast to your CMY print.

Goodluck.

Yeah that is a good idea, however I only have 4 heads to work with... maybe solid cmyk colors with a black half-tone overlaid on the shaded areas? and a halftone for the shadow?

That can be applied to four heads. The bad thing about halftones done is the dots coming out of your design and you may not be satisfied with it.

I had a project before, a spongebob print... in which I print a bright translucent yellow on top of a black ink to bring out the spots of spongbob's face. Like the below:

CMYK should be fine, you can use opaque inks if required since there's no mixing.
I'm not sure that print order is relevant?
Printing the k last will give you stronger contrast in the dark yellow, printing black first then the yellow helps reduce the contrast and gives a smoother looking print. This is due to using process inks as they are fairly translucent.
