Brand name different from Partnership name

Will i run into future problems if my Business name is different from my clothing Line name . The website uses the clothing line name but we only want to use the business name to fill out papers and for the tax id

No, you won't run into any problems. Since they perform different functions, it is ok for brand names and corporate names to be different. It is actually quite common.
Here in Missouri, all I had to do was register a Fictitious Name. This would be your DBA (doing business as) name. Also, I had to add the DBA name to my banking accounts.

Check with your State Department of Revenue on the steps to take.
What I am wondering is... How is your Brand Protected from some one else using it? I have a Company name and a DBA similar to what you are doing. I know every one will copy shirts and Designs but how can you actually protect the brand name?

The DBA means "doing business as" and identify who's doing the business and who's paying the taxes. The brand identify the product. It is common for a company to market the brand before the name of the company and it is the way to go. So register your .com with the brand name. In your policy and procedures, state that the brand name is owned by the company and that all rights are reserved. You could have multiple brand too. You could even file an LLC with the name of the company and then a DBA using the name of the brand.

Other than that and to fully protect your brand name you need to register your trademark, be careful there is a big difference between publishing a TM which gives you a ™ and registering a TM that comes with an actual ®. Both comes with a fee but a couple hundreds should do the trick for now.

I think it's $275 or $350 and you have to pay that weather the actually issue you the mark or if it gets rejected

As mentioned, you need to file a trademark with the USPTO.

But keep in mind, having a federally registered trademark won't actually prevent anyone from stealing it. The registration just offers the owner legal recourse. So to truly protect a trademark, it is up to the owner to aggressively and actively pursue legal action against infringement.
