Default Paradigm print files do not open at correct dimensions

I'm having an issue on our Paradigm II in which random files do not open at the correct dimensions. One location will register with it's screened base white just fine, and the next location on the same job will not. Back checking from the desktop indicates the files are the same size (with appropriate spread on the screened base white) and should register together, but the digital print file is either too small or stretched in one direction or the other.
Anyone else experiencing this issue, and more importantly, has anyone discovered a source/solution to this problem?

2 1/2 yrs. later.... If you were using DTS technology in your Pre-Press dept. that could have been the issue. We had reg. issues with Paradigm II until we figured out our I-Jet2 was printing just a hair out-of-true. Once it was re-calibrated our regi. fell right into place.
