I think first of all the transfer type would need to be (or make it easier) the kind that allows it to print as a Hot - or - Cold peel (plastisol). Then, print each part seperate.
As you print over sections that are already printed, use a teflon sheet to protect it and remove the teflon cold.
Over seams, there will always be a minor defect with inks...not as much with vinyls etc.
give it a try on scrap fabric first.
