I want to design shirts that are custom designed for each customer. The design will only be available to the customer who requests it. Because these are one offs, I think CP is the best way to go. I would like to use CP for order fufillment but maintain a non CP store in order to sell the shirts. Can I order the design through a private CP shop (for my customers) using my payment info? I'll already be paid by the customer. If so, can the customer still deal with CP customer service if there is a problem?
You should have your clients go to your CP account in order to purchase the goods. Since they are the fulfillment center they'll pay you a commission off the order. My two cents, I'd have multiple stores showing your designs that way you have a better chance of getting more sales.

Sorry perhaps I could be clearer. These shirts will be designed for a specific customer (like a commissioned piece of art, so to speak). They will order one or two at most. The design's will not be available to the public, so I can't put them up onto a CP store. However, I would like CP to handle all the production and customer service like returns. So, is CP the way to go here?
You can easily upload the designs at CafePress and print them out that way, just make sure you are happy with the quality of the product, i.e. the shirts, that will be sent to your customers.

What I would do is; place the order and ship it to myself. not direct to the customer. The shirts will come in CP packaging with CP branding all over it plus a receipt that your customer could use to refund the order, which you obviously don't want them doing because they paid you.
Things to be aware of.. some t-shirts are made by CP themselves and contain "CafePress Basics" tags in them.
You can list your store as "Private" and opt out of the Marketplace. It will then be unindexable by search engines and nobody will find your store via CafePress search.
